Why has the stem grown like it has at the bottom... didn't do anything, just let it grow. The fact that it rotted was due to the tomato...

Fungi around the seedlingI've noticed some small mushrooms coming out of the soil - I used mycorrhizae around the seed holes, but it's supposed to spread through the roots. There's also some greening on the parts of the soil like bark. Is that a good sign?
