Okay so your plants look like they want more light is the issue I see. Yes you should not transplant autos. Also you may not of bothered them by doing so. So I am not gonna strike you down like grannie over it. Transplant or topping is no goes on autos. Lst yes. Window ledge grows won't provide enough unless they are on outside. Then still not the best. If you are growing in coco it needs to stay wet at right ph. Soil needs dry and wet cycles. I think your issue is insufficient light.

Your plants need more light. i see moss on the rooftop on your picture so i would say move them to a more sunny spot. Or artificial light.

Autoflowers hate being transplanted and if you did that to such a small seedling, this is really extraordinarily stressful for them. Always germinate autos in the pot they're going to finish in... But hang in there, they might be able to recover and get going but you've essentially stunted them with transplanting them. I'm a bit concerned because those pots you've got them in now don't look to be big enough for their whole lives but DON'T transplant them again - let them finish up in those pots. You'll have small plants but you should be able to get some kind of harvest... Good luck...
