Water build up and the roots grew to them. Didn't notice the growth until now, should I remove the water from the bowls and let them air prune? Should I refresh the water with my nut. solution? 2x2x4 so not much height in the box to throw a pot under it with more coco. Thanks!

Let them dry out and air prune. Pots should never be sitting in water.........roots growing in stagnant bowls will eventually rot, might cause diseases that might kill your plant. It is probably safe to cut the roots off with sterilized scissors/pruners, then let them dry out. A shallow tray filled with coco might be an option if your height is limited.
