Transplanting from solo cup to 3gal smart pots. Watered each pot with 1gl of 6.1pH amended with 1tsp of 2-0-0 Botanicare Calmag.

An inch won't make too much of a difference. Since you haven't transplanted, could just dig the hole a little less deep and fill in around it.
as long as crates don't block light, it shouldn't be a problem.
