Yes, you can transplant autoflowers but there can be a price to pay. Auto's are on a fixed schedule and will do their thing no matter what. Anything that slows them down like transplant shock will affect your yield.
First, I would consider... why start in a small container?
If you have a lot of plants growing in different stages then I would start in small pots to conserve space. Me, I only do a few plants at a time so space is not a problem so the seeds go right into their forever pots.
You didn't ask, but I consider 5 gallon (19 liter) to be the minimum pot size, even with auto's. I have done smaller pots but 5 gal seems to be the happy spot for good yield. I almost always get bigger yields with bigger pots. And, fabric pots are great if growing in soil. They make over watering almost impossible.
