Once you chop down a plant and start drying if there is fungas nats will that be a problem? Or is it okay to keep them drying with the nats?

Are you sure you have soil gnats and not thrips? They eat leaves

fungus gnats don’t have much of an interest in the leaves or flowers of the plant as they live in the soil, So you should be fine my friend.

Your fine buddy. No soil means the ones you see flying around will die and they won't be laying eggs as there is no soil for them to lay them in.
