I have my plants in the 3rd week of flowering, some branches stretched a lot and I decided to put stakes on them. When I placed them, I felt the soil breaking like roots. Could this cause damage to the plants at this stage??

No - you're good... I grow in DWC and, when I need to withdraw some water to check the EC and pH, I'm always breaking roots - and I've even been advised by a really great grower to prune the roots which he says increases the productivity of the plant... haven't been able to bring myself to do that yet - but I'm researching it! (It would not be adviseable, I don't think, for a soil grow - but the kind of breaking you've described will do no harm at all)
