They are curling down and suffering damage because those cups are too small for their rapidly growing root system! Currently your plant's roots are growing at the bottom and binding themselves so nutrient uptake will stop, water damage, and root damage will appear (in your case is starting to show) Transplant them into a bigger pot (I'd suggest straight to the final pot) and give them a good pH balanced irrigation with 20-30% runoff, after a few days once the roots are re-established plant growth will resume.
