Yes, let her have that shell, dont rip it, till day 6-8 atleast. She should fall off naturally, but if you force it, there could be unformed leaf stucked and you can kill seedling with your actions.

I believe it is calcium deficiency also could be Manganese from the pictures. I did not add CalMag during the first weeks.
Usually Calcium deficiency shows after 4 weeks and during flower but not likely in soil.
