In my growing life, it's the first time a plant with somewhat deformed leaves has germinated. I hope it's for the best, or not? Is it normal for them to come out like this? Could it be some excess or deficiency?

This is certainly not normal, and by the look of the soil, I guess your problem is overwatering, my friend.

Rainwater pH?Should I worry about rainwater throwing off the pH of my soil? The water that I give them is always pH'd to 6.3. Will the pH of the rainwater inhibit my plant's ability to take in nutrients. Rainwater is slightly Acidic from what I've read.
